Are they set in stone or is there a list of things you could change the advantages to.

i.e. you could change the +5 gold per habour to +1 gold per town etc.

You can change the quantity of the effects, but not what sort of effect they have.
E.g. Age of Discoveries will always yield an income bonus to harbours, but you can change it to any amount you want in defs/economy/advantages.in2 (after extracting defs.pak).

Okay so what they effect is hardcoded, but can you change what resources are needed for them as well as changing the amount of the effect?

Yes, the same file holds the required goods per achievement and you can modify them.
